I should think that would be done the same way as any other permissions setting.

(just a suggestion):

• Create a user group (e.g. based on "Administrator" - make a copy of that group).
• Tweak the settings at the global level. I think the modules' individual permission settings should be set to "inherit" so they use the global settings. (setting permissions for modules etc at the global level should be easier than editing individual module settings if you have a lot of them.)

Exactly what modules do you want to restrict?
